Here's the poll to decide the bigger villain between Doom and Mags!
"But guys like us, we don't pay attention to the polls. We know that polls are just a collection of statistics that reflect what people are thinking in 'reality'. And reality has a well-known liberal bias."

I always thought Magneto was more interesting.  He truly thought that he was fighting the just cause, the good fight.  And he always showed a respect for Xavier, even if their ideals were different.  You got the impression that if an age of apocalypse thing did happen, if something changed in Magneto's life (like Xavier being killed in front of him), he could have done great things.  I always thought he was a tragic villain.

That is also the reason I would say Doom is the bigger villian than Mags.  Doom is evil.  it's that simple.  Mags has done what he has done becuase in his mind he wants to save mutants, from Avalon to occupying Genosha as a mutants country like Isreal is to the Jews.  Mags intentions were to help mutant kind.  He went about it through horrifying extremes, but still, he was trying to be a hero to his people.  Doom IS evil, the latvians tremble under his boots, his only goal is to gain for himself.  THAT is why I say Doom was the bigger Villian.
On the set of Walker Texas Ranger Chuck Norris brought a dying lamb back to life by nuzzling it with his beard. As the onlookers gathered, the lamb sprang to life. Chuck Norris then roundhouse kicked it, killing it instantly. The lesson? The good Chuck giveth, and the good Chuck, he taketh away.

Depends what you're looking for, I guess.

Also shows that you need more than one kind of villain.

Too many doom's, or too many magneto's, and the style gets boring.
